Can anyone talk me through the best way of making sure that some pages don’t show in the header menu at the top of the page?

Of course 🙂 Our themes make use of WordPress menus. When you install any of our themes, if you don’t set up a menu, you’ll see all the pages listed there.

In order to change this, you need to define a WordPress Menu. It’s really simple. We’ve written a tutorial on BBQ’s documentation. You can check it following this link: http://nicethemeswp.com/support/theme-docs/bbq/#menus

With that simple tool you’ll be able to remove/arrange/add items to the menu as you wish.
